There seems to be a decent amount of excess material and flashing on the cooling fins of the cylinder of my 2 stroke bike. If I were to take a file to them and clean them up so that they look nice and smooth, will it have any effect on the performance of the engine? Any insight will be greatly appreciated.

It will have zero effect. Looking at it from the perspective of cooling surface area, the rough finish will be a potential benefit; with increased surface area, but the standard cylinder head is simply no match for the CR Machine Manufacturing billet cylinder head; in looks, cooling surface area and improved performance.
