Personally I'd install front and back rim brakes. Be sure to use some high quality pads. A really good set of pads will be around $40.

Any particular brand that you’d recommend?…I’ve seen that you can get one brake lever for both wheels. Is this a good idea?
 
Yes, rim brakes squeeze the rim, disc brakes have a disc connected to the hub.
Ok so If I stay with this wheel and get rim brakes will the 48 spokes give me a problem with the 44 tooth sprocket that came in the motor kit?

Yea most likely, spoke count should be dividable evenly by 9.
Not too many inexpensive disc brake wheels in 29".
