How to fix small jack shaft sprocket to pedal sprocket alignment issue?

It is the reason I bought the Shark Professional vacuum cleaner a few years ago...With cats, you WILL need it...lol.
 
I tried playing with different shaft and sprocket positions and eventually I found a spot where the pedal side is just a bit twisted but the engine side still remains mostly straight. Only until I actually try it will I see if this configuration is OK. On another note, is it ok to grind the freewheel's smaller sprocket's teeth because the stock chain doesn't fit?
If the drive chain to the rear wheel is the standard #415 you are finding the sprocket teeth are too wide. Stanton Inc is the only place to buy sprockets with a 5/8 bore to fit this chain. They must grind theirs on a lathe. Mine look beautiful. If you were going to use a grinder I would figure a way to spin the sprocket while you're grinding. That way it will all be uniform.

As the drive chain (for the rear freewheel) also didnt fit for me i put the front freewheel in a vice and grinded it with an angle grinder. The freewheel should spin when you put the grinder next to it at least it did for me. After about 5 minutes of carefully grinding away the sprocket the 7-speed chain then fit how it should. If you have a lathe that would be better and more precise.
 
If you have the same jackshaft kit as i do i believe you can move the shaft left/right. So loosen both of the jackshaft sprockets and slide the jackshaft to the right (driving direction). This should allow you to move the smaller sprocket a little more right.
Noticed you have a fat bike and i dont know if the bottom bracket is wider then normal. If so you might need a longer shaft. When i was rocking a shift kit i welded my own bracket that made everything easier.
Where does one even get a longer keyed shaft? I feel like my only option is to get a longer shaft because the sprocket is on there, on the pedal side, but its basically "halfway out" if you can imagine it. The sprocket isn't totally on the shaft, but the grub screws hold it on nice even though its that way.
