So I pulled off the spark plug cap and the fitting that clips onto the end of the plug was left behind on the plug. I removed it and stuck it back into the cap, then pushed the cap on, and the bike started and runs. Should I be concerned and order a new CDI or cap, or this is not a problem?

NGK Plug Cap part number: LDO5F
Note what or who NGK is, they were originaly a ceramics company in the 30's and produced superior quality ceramics. Then moved onto spark plugs aswell
It's the ceramics they seem to have superiority over things that matter in high voltage circumstances, plugs and plug caps.

your CDI is fine... the cap unscrews from the plugwire..... the wire will unscrew from the CDI, too.
